•Reaction mechanism of Digitalis lanata 3KSI is investigated.•Isoprogesterone isomerization proceeds via an intramolecular proton transfer.•The mechanism is consistent with the mechanism of the bacterial 3KSIs.•rDl3βHSD does not possess 3-ketosteroid isomerase activity.
