•18S-25S rDNA entire unit is the major component of the highly GC-rich constitutive heterochromatin in x = 12 Capsicum taxa.•Sequence divergence correlates with behavior of 18S-25S rDNA loci (NORs or heterochromatinized).•Accumulation and dispersion of 18S-25S rDNA were major forces that drove the karyotype evolution in x = 12 Capsicum taxa.
