•Secondary vegetation succession changed AM fungi and nifH-expressing bacteria communities.•Opposite trends in diversity were observed between taxa across successional stages.•AMF community changed significantly during the later succession, while the nifH bacteria tended to be stable.•Interactions are initially cooperative, switching to competitive during succession.
