•Amphotericin B - deoxycholate (AB) preheating led to molecular rearrangement with the formation of super aggregates.•Super aggregates (hAB) demonstrate thermal stability for 90 days.•AB and hAB demonstrated antiamoebic activity against Acanthamoeba spp.•hAB demonstrated less cytotoxicity and greater selectivity when compared with AB.•hAB associated with a thermoreversible in situ gelling system is a promising option to improve the therapy of amoebic keratitis.
